Hi, 

Any recommendations on how to best connect and set up two 8040B to one 7360A? I'm a begginer at this stuff... a bit confused about how to best connect a stereo setup to just one sub...

Best way is to connect the speakers to the subwoofer and the subwoofer to the source / preamp / DAC.

From the source,DAC/preamp LEFT RIGHT outputs -> 7360 sub/ for example Left to input 3 and Right to input 4 ->  and to the 8040b's, connect the Left speaker to the subs 3 output and the Right to the 4th output. Now you have your signal cables connected.

Do you have the GLM2 box? If you have it I strongly recommend to run the Autocal and Autophase with GLM for the 7360A.
